What is the difference between square based and circle based warhammer 40k figures?

Square based figures were designed for the Warhammer (Old World) game, easier to form rows and columns of troops. Round bases for 40K, units don't move or fight the same way.

You might see square bases in a 40K game on some of the (lesser) daemons as the models are the same between games.
