What happened at the end of Halo Wars?

The UNSC Spirit of Fire was designed Kia after no communications from said ship, while a "Ghost Crew" was ordered to control the Spirit while the Captain presumably went into cyro-sleep, as in the Legendary ending, Serena tell the captain to wake up, indicating that something had happened. What that something was/is, we may never know.
