Why wont it save when i beat dark bowser in Mario and luigi bowsers inisde story?

Games like the Mario & Luigi series and Paper Mario don't save after you beat the final boss. Because this games follow a storyline, you can't just go back and defeat the bosses when you feel like it. It wouldn't make sense.
