Does thou shalt not kill include pests like flies or wasps or any kind of bug ant or roach?

You might have mistranslated the verse. It says You shall not murder, and it refers only to your fellow humans. Animals are not to be killed wantonly or cruelly, but murdering a human falls into a completely different category.
