Severe mineral stains can often be removed from a toilet by adding about a cup of muratic acid directly into the toilet bowl. It's very dangerous stuff, so make sure you wear face and especially eye protection, gloves, rubber apron and just about anything else that you can get to keep that stuff from splashing on you. Also make sure there is good ventilation. If it's bad, but not THAT bad, try a product called CLR (stands for Calcium, Lime, Rust) to remove those stains. It's available at many hardware and building products stores. Again, use protective clothing, face protection and have good ventilation. In any case, get as much water out of the bowl as you can before you start using either product so that it doesn't become too diluted. After you've used a brush to clean the toilet and before you flush the acid down, add a lot of water to dilute the strength of the acid so that it won't destroy your pipes.
