Robert E. Lee surrendered the Army of Northern Virginia to U.S. Grant. As these two oficers both occupied the post of General-in-Chief of their respective armies, this was taken as the end of hostilities.

It was actually a couple of weeks later that Joe Johnston's Army of Tennessee surrendered to Sherman, and there were small skirmishes West of the Mississippi for a few weeks beyond that.

Appomattox was only an armistice. There was never a peace treaty, since Congress did not recognise the Confederacy as a sovereign nation.

This is to point out that "The Confederate Army" as a whole never surrendered.

Instead the Confederate forces surrendered piecemeal and not at the same time:

Lee surrendered on Apr. 9, 1865.

Johnston surrendered on Apr. 18, 1865.

Richard Taylor's remnant Confederate Forces in Alabama and Mississippi surrendered on May 4, 1865.

Kirby Smith's Trans-Mississippi's Confederate Forces surrendered on May 26, 1865.

Indeed I am of the opinion that the question should have been better asked, for instance: "Who were the generals who surrendered the different Confederate Armies to Union Forces?"
