How to breathe underwater in morrowind?

The easiest way is to play as an Argonian, a fish-like race that is resistant to disease and that can breathe underwater naturally. If you're not an Argonian and you don't feel like starting all over, just find a mage that has the spell Water Breathing. It may not be called Water Breathing, so check all the effects of Spells that Mages sell.
