Yes, Andrew Ryan is Jack's father. He had an affair with a dancer, who did not inform him of the pregnancy. The baby was obtained by Frank Fontaine and Dr. Suchong to do test work with, forming a plan to destroy Andrew Ryan. The child was indoctrinated to follow commands, and was able to access areas of Rapture that only Andrew Ryan could, bypassing a DNA-based lock.
