It's merely a grammatical issue: the declensions that Proper Arabic has. There is no difference in meaning; they both mean "believers".

Muaminun is in the nominative case.

Muaminin is is the accusative and oblique cases. (Sometimes oblique is called the genitive even though it bares much more in common with the dative.)
