It depends how "why yes" is intended.

If the "why" is to strengthen the "yes", for example: Why yes, I'd love to do that, the French equivalent is: "Mais oui!"

If the "why" is to question the "yes", for example: Why yes? I would have expected you to say no, the French equivalent is "À cause de quoi?"
