How did the cotton gin get the seeds out of the cotton?

By using numerous blades which look like thin circular saw blades. The blades grab some cotton fibers and pull them through thin slots which are too thin to allow the seeds to pass through. The cleaned cotton is then rubbed off the blades on the other side of the slots.
